You're definitely watering it too much. Aloe vera rots if you water it every two days. Those soft, yellow leaves are a sign that the root is rotting from excess moisture. The ideal thing is to water it just once a week in summer, and in winter maybe every 10 days or less, letting the soil dry out completely between waterings. Does the pot have drainage holes? If it doesn't, that's the problem - the water stays inside and kills the plant. If the roots are really damaged, I'd recommend taking the plant out, letting it dry for a couple of days in the air, cutting off the black or soft parts, and replanting it in fresh soil with better drainage.
